Yes, machine polishing will remove your ceramic coating. This is actually the standard approach when paint correction is needed: the polishing process abrades through the coating layer along with any defects in the clear coat beneath.
How polishing affects ceramic coating:
The polishing process uses compounds and pads that physically cut into the clear coat to level the surface and remove swirls, scratches and oxidation. A ceramic coating bonds to the clear coat surface, so when you polish the clear coat, you are also removing that coating layer. A light polish may leave some coating in the deeper valleys of the clear coat, but medium to heavy correction will remove virtually all of it.
The practical implications:
If your car has swirl marks, scratches or oxidation that require paint correction, the ceramic coating will need to be reapplied afterward. This is not a problem; it is just part of the process. The correct workflow is: assess the paint, perform necessary correction, then apply a fresh ceramic coating to protect the newly corrected surface.
